I recognize that Leonard Cohen's is the best, but...
I saw her perform it at Irving Plaza in 2005, and as soon as she started playing, everybody in the room kind of stopped breathing because they didn’t want any other sound to sully the air. And that’s always going to stay with me.

My hierarchy of Hallelujahs: Cohen > Spektor > Buckley > Wainwright > … > Bono
As much as I like Wainwright’s, it’s basically just a worse version of Buckley’s.
Those ellipses represent every other version of “Hallelujah” that has ever been recorded and ever will be recorded, because it is not possible to record a worse version than Bono did.
